Iron Giant does conjurer up fond memories and I enjoyed Animatrix plenty. Animatrix is a tricky one, though, as it was mostly created by Japanese studios. I was mostly thinking of the Disney films I grew up with. I was also including a lot of CGI films when I said "Western cartoons", I should have said "Western animation" really.

As for other suggestions there are things like The Last Unicorn, When the Wind Blows, The Prince of Egypt, The BFG. I also enjoyed pretty much everything by Aardman. On the topic of stop motion Tim Burton's animations hold up pretty well. I'm sure I'm missing something obvious. Thinking about it I find it a shame more Western comics aren't turned into animated series/films like manga is.

Edit: Forgot to mention Daria both the series and films. Decent character development and while it was kind of slow I found that fit the characters well.

Batman: Mask of the Phantasm is absolutely fantastic. Not your average superhero movie, or even your average Batman movie. Waltz with Bashir is an Israeli film, and sort of a documentary, but great. Chicken Run is hilarious. (If claymation counts.) The Secret of NIMH is weird, but good. James and the Giant Peach, while I haven't seen it myself, I am told is an excellent movie.

It looks like we extended to cover that, yes. Fair, considering how a lot of modern anime make heavy use of CGI for vehicles and such and are still treated the same.

Incidentally, if claymation is going to be counted, Wallace and Gromit.

I liked the various Asterix animated movies, though some of them are several books compounded into one storyline, "Asterix and the Big Fight" is the main one. While I only saw it once years ago in primary school, Ferngully: The Last Rainforest has always been in my memory simply for the (at the time) creepy villian.

For general animated series, "The Adventures of Tintin" are an extremely faithful recreation of the books and I've enjoyed it a lot since I first saw them.

Oh, the Footrot Flats movie is another pretty good one. It's based off a New Zealand comic series about a dog's life on a farm.

For 3D and the like,
"The Nightmare before Christmas" and "Corpsebride" for Tim Burton (I'd like to say Beetlejuice but that's live-action). One I should see sometime is "The Dark Crystal" which was done using puppets from the look of things.
