I believe all three options in your poll have merit. I think it depends more on how much time you want to invest in the game.

While having one singular vessel allows everyone to sort of pool together and then you can use your gm powers to sort of bring the characters along for the ride, or give one character the role of captain and let him dictate the pace and then step in when they need a mods support for encounters and such.

With multiple ships you have much more work, guiding all the ships and making sure they don't run off the rails too much. But it also gives the players much more freedom to explore the universe at their own pace and do what they want to do.

If it's a big government ship make sure the players have a reason to still be detached from a rigid higher command, an exploration/scout/survey vessel for instance.

If you need inspiration, take a look at the Traveller series of RPGs, I think they would fit very well.
