The Legend of Zelda: A Link to the Past. They are found in bushes and will attack you. You can catch them with a net. If you release them they will attack enemies for you.

Xena for playstation 1 used bees.. You had to use them to pass a giant iirc.

Your all gonna hate me for this, but Runscape has a very small Beekeeping area where you can get honey and wax, but not much bee-interaction.

Super Mario Sunshine has random beehives that you can spray down and piss bees off.

Animal Crossing. Shake the wrong tree and a nest of pissed-off bees falls out. They then proceed to sting you repeatedly. In the eye.

Wizards and Warriors (NES) had the most annoying bee mob in any game I have played.  Right from the start.  Makes you want to FUUUUUUU
