The main problem with realistic metal scarcity is that you can't trade for ore or bars in sufficient quantities to make it worth doing until trading and wagons are fixed. Now, you can mod all pack animals that do work to carry more to make up for it, but here's another idea: make a reaction to produce super-light extracts of a non-existent plant called iron, bronze, gold, whatever, that have the same value(or perhaps a little more) as the metals they're named after, and add a reaction to make these extracts from bars and bars from these extracts, and give it to the civs you'd expect to trade metals. That way you have a super-light trade good to import in sensible quantities for your metal needs. Basically a sort of omnigel with one use... unigel, then. I vaguely remember other mods adding trees that are as hard as iron and slow-growing plants that can be refined into iron for emergencies, which can help, too.

I dont know what you mean by shallow and deep metal, I may have an outdated version. But obsidian shortswords + bone armor is a fine outfit, and way more badass than iron.

Shallow Metals (notice the S on the end of it) means sedimentary layer.

Setting a too low number on metal occurrence will reduce the amount of sedimentary layer

less limestone = less magnetite/bituminous coal/lignite

less limestone = more native gold/silver /tethraedite, etc..

so if you want lots of useless metal, go for more metal occurrence, if you want more useful metal, go for less metal occurrence
