Silent Storm is kinda want you want, and with some editting you could play as everything and everyone :P

I think console commands also work

There was this 2D beat-em-up fighting game for the GBA which allowed you to unlock every single creature in the game except for the final boss.
I spent quite some time completing that game, if only I could remember its name..

Advance Guardian Heroes?

If not, it at least allows the same thing.

I was gonna mention it, but was too lazy to edit my post. :3

ArmA 2, the mission editor lets you play as any soldier. Or animal.
And you can use all of the vehicles. (Provided they actually move, and that you have hands.)

Disgaea. I think the only characters you cant play in those games are bosses (except some of them).  Kill enough of any monster and you can create one. In Disgaea 2 you can toss them on your base panel as long as they are a monster. For humanoid characters you just have to get certain classes to certain levels.

And to a similar extent, Final Fantasy Tactics. All monsters are certainly available for the player's use, given investment. Most every boss is off limits, though you get a few unique characters with their own class trees yourself.
Already mentioned FFT, and the unique characters don't have a unique class tree, it's just their Squire job is replaced with their unique class. You could train them up in the regular jobs(except the robot guy, since he's technically a monster... I think), but for most their main class is so powerful there's no point(Rafa and Malak should be ditched first oppurtunity anyway).

There was the PS2 game I remember seeing at my friends house back in the day, cocoon master or something like that? It was a bit pokemon like, in the catching and fighting with monsters thing, although if I remember correctly you could partake too in battles if you had to.

I have been wanting to get my hands on ARMA 2 forr some time but neither my computer nor my bro's (single core 2GHz, ATI Radeon something something) look like they would even meet the MINIMUM requirements. Oh, if only I were rich :(

Regardless thanks for the suggestions everyone. Imma pick up Silent Storm soon (as I first tried Jagged Alliance less than a year ago and it was already better than a lot of modern games). I had no idea so many games existed like this :')

FYI The sequel is absolutely terrible.  Only play the first one.

Playing Rune Factory 3 now and while it doesn't allow direct control you can party with nearly any person or non boss monster in the game and they'll help you kill things.

Space Rangers 2 has all the AI characters set up to play like a PC would. They do missions, kill bad guys and outfit their ship as you play. If left to their own accord they can actually win the game without you given some luck and a lot of time.

I think DotA and its kin allow you to use any character.

On the pen and paper front there's always GURPS.

There was an arcade game where you controlled a ghost and could possess a wide variety of enemies you face to fight your way through platformer-like levels.

Unfortunately, since it's an arcade game, you'll have to resort to emulators and such. I think it's pretty obscure, took me a couple tries for my Google-fu to succeed.

That reminds me. Messiah. You play as a little angel called Bob who's only ability is taking over living things by jumping in their backs. You get to use all their abilities once they're possessed. It's from 2000, though, so there'll probably be trouble running it.

Essentially any racing game (Gran Turismo comes to mind).
