Two Playstation-based suggestions. First is Jade Cocoon. It's a Pokemon-esque catch-em/raise-em/battle-em with breeding thrown in. The breeding actually creates creatures that are between the parents in terms of statistics/moves/appearance so I actually like that part more than most other games that have "breeding" of some sort.
Second is Dragon Seeds. It's kind of like Monster Rancher (get a "dragon", raise/train it, battle it in the colosseum tournaments) with a breeding system that's a bit more than what Monster Rancher has. It's been a long time since I've played it so I don't remember the details, but if you're looking to scratch a Monster Rancher itch it's probably at the top of my list for things to check out. There seems to be a fair number of videos and at least one let's play on Youtube too, so you can check it out.

This slows it down enough to stick the landing with relatively minor injuries. In Dwarf Fortress, apparently, cats don't do that.

So... I just downloaded monster rancher to try it... And I tried to name my ranch.

Pussy ranch.... Hey you cannot name your ranch that!

So... Why the fuck is this game censoring stupid ranch names? >:(

Edit: Oh, I got a little girl as an assistant to the pedobear ranch... Now I show mount you and ride you around! ... Oh wait, this isn't Elona.

Monster Rancher MMO raises an interesting issue; should I include MMOs in this list? I've played similar ones called Monster & Me and Fairyland Online in the past, and they're both focused on capturing and training monsters to do battle. They certainly qualify, but I'm not sure how many of them actually exist out there... this list could grow very big, very fast. :x

Two answers:

As to Dragon Warrior Monsters, I have played boatloads of old game boy games on my computer, and that and its sequel (which is vastly improved) are the only ones I have ever actually liked enough to finish. They are just that good, and I think they qualify extremely well in your system -- for one, yeah there's the capturing aspect but if you didn't breed your monsters (and don't get me into chainbreeding to get special ones, or breeding for traits and skills) you were basically screwed by the mid-to-end-game. Also of note is that Dragon Warrior Monsters 2 (maybe 1, I think, too but definitely 2) had FULL PROCEDURAL WORLD GENERATION (yes, on the GBC) in the Key Worlds from non-plot Keys.

As for MMOs I'm sure that is up to you. I could find you a massive online list of pet-raising and breeding games that are really quite poorly implemented and would break your list due to sheer quantity. However, if you only include one, Monster Ranch is a superb MMO, and I'm glad to hear that I'm not the only one here who plays it at all, even if just once in a while. It has some quirks, but the breeding system is somewhat of a cross between Pokemon (!) and Dragon Warrior Monsters games (!!).

You don't need to include it, since it's only an incredibly minor side-part of the game, but Dark Cloud 2 had some pretty fun fish breeding in it.  Baby fish would have attributes that were usually a slight increase above both their parents, and the food you fed them would also slightly increase their stats.  They would also inherit weird colors from their parents, and if their parents were of different species, the baby would be of a different one.  Periodically, there would also be fish races.

I think I enjoyed messing around in the aquarium in that game as much as I did playing with my weapons.  You don't actually have to do anything to take care of them though.  It's just feeding them, breeding them, and sometimes throwing them in the battle tank to fight to the death(though I rarely had fish die in there unless I put in more than 2).

If you count Harvest Moon as one of these kinds of games then there's also the Rune Factory games for DS.

True enough, but it has a lot of other activities that could count as being sort of farm-sim-ish. It barely qualifies, but I believe it's worth a mention anyway.

You don't need to include it, since it's only an incredibly minor side-part of the game, but Dark Cloud 2 had some pretty fun fish breeding in it.

If Chao Garden counts, then that does too. ;)

Which one had any breeding in it? The GameCube just had digging and burying and fishing.

Urg blarg. DQM was pretty sweet too, if slightly more grindy, and they dropped the ball on each monster getting it's own sprite, but that was justified as it was 2.5D modeling.

But oh god the breeding chains. I'm still amazed at how hard it can be to get the right monsters. And that isn't counting how long it takes for Sirlions needed to get second copies of monsters.

I just remembered. Legend of the River King for GB had fish breeding.

(not to mention it is a fishing RPG where you fight off bears and such to keep your fish and thus completely awesome)
