If you can build a 1 Z tower, with a 3x3 area of windows, with the center empty for a pitted animal, then the building destroyer can't reach the windows, and can't destroy the wall.  Alternatively, you could do it from the bottom up, with tunnels underground that lead to the towers, allowing you to restock pets in safety if needed.
