I'm not sure if everyone is like me and has about 20 or so troglodytes occupying cages goblins should be in so i ask what is a un-humane way to deal with them.

"Kill it, Skin it, and Eat it"
but
"This creature can not be butchered"
So
"Kill it"

What is the best way to kill them without fortress disruption and the military.

Make an arena. Two Troglodytes enter, one Troglodyte leaves.

Trogs are good training for soldiers.  And I think you can definitely get trog leather items, but if that's a kind of goblinite, or doable at home, I don't know.

Troglodyte leather items can only be obtained as a form of goblinite.

P.S. If you don't get this note, let me know and I'll write you another.
It's amazing how dwarves can make a stack of bones completely waterproof and magmaproof.
It's amazing how they can make an entire floodgate out of the bones of 2 cats.

Goblins are ok with butchering smart critters, hence the smart-creature-leather-loincloth.  It's modable in raws, as always, otherwise probably just soldier training and atom smash the corpse.

Give all your soldiers training weapons and let them loose on the trogs.

I use them as punching bags, honestly.  Cage them, put them in my training pit, throw in my miltary, UNLEASH THE TROGS, then dump the corpses in a pit.

Honestly, I tend to have a really big cage room filled with all the random crap I caught over the life of the fort.

I like setting up zoos where the dwarven children can come see the sniveling goblins and pretty elves that have been kept naked and in chains for the past five years to teach the children the importance of their superiority over inferior cultures.  (Plus some of the megabeasts and stuff.  Dragon rides for the kids!)

For the rest of them, though, it's rotting in a dark pit forever.  Training the military with them is more micromanagement than I really want, and most of my guards are trained enough already.

In a sense, though, it's probably one of the cruelest things you can do - just leaving them there, stewing in their own biological waste, completely immobilized and with no sensory stimulation whatsoever except the wailing gibberish of the thing in the cage next to you slowly going ever more insane... and then you start to join it in its insanity.

Before Dwarf Fortress, hearing this would have worried me. Now I agree completely. I hardly ever get around to taking care of all my caged creatures.

One thing I've wanted to do though:
Put a whole ton of cages in the main entryway where you like to get attacked from, and link all the cages to one lever. When the gobbos come to say hello, release the trogs! I would like to think of my forts as a Walmart, as we mass produce everything for cheap, and the goblins are the shoppers come to sample our wares. So it's only customary that I give them a greeter before they get to enter the store.
