...Is there any weapon that has a reasonable change of hitting the flies in Blighttown? Everything I've tried goes under or through them without hitting three times out of four.

nope

Something with a good overhead swing hits then reliably well.

Bows or soul arrows are both excellent at taking them down from range.

Shortbow is 100% hit and 100% kill rate, they have no HP.

+1.

I also had decent luck with Spear weapons, assuming you lure them far enough that they drop their elevation.

Or just use a great club :)  Massive range overhead swings for everyone!

Probably no reason other than it giving them a larger B-peen.

The catacombs have been conquered and pinwheel lies dead. Now I wander lost in blight town trying to get somewhere but reaching nowhere. I rest now deeper inside overlooking a large drop. Blowgunners and flies attack together causing devastating damage. fiery dogs continue to attack from the shadows. But I shall prevail. No sewer dwellers will stop this hero.

The blowgunners don't respawn. I'd consider worth a death to go clean them out. Cause man, that toxicity sucks.

Alternatively, kill them without dying. Use the dung pies you get from the big dudes to toxin yourself. The dung pie toxin is very weak and while it's in effect you're immune to the blowdart toxin.

I just found out I went through Blighttown in the wrong direction... I fought my way in through the place with drakes and traveled to a big door that 'can't be opened from this direction', googled it.

There's not really a wrong way to get into Blightown. It's just a matter of which you find the least annoying. I prefer the Valley of the Drakes entrance, personally. Better than having to run through Depths.

I was considering going through the drake place to blighttown but thought you needed a master key. I was nearby collecting moss but never checked.

Newp. You'll need to find a key to make the path not annoying but it's right on the way if you keep your eyes open.
