So, being psuedo-OCD (It ruined pokemon for me, and makes DF difficult), the pools of water on almost every embark site aggravate me to no end.

What would you recommend as the best way to get rid of them?

I'm thinking about just channeling away the entire 1st level of the embark, (Except for the river, leaving that with walls around it). That leaves the murky pools, but I can get rid of those with floors. Eventually all of the mud will dry, as well, right?

Yes, and nevermore will rain replenish the waters of the surface.

Foolprooof way to penetrate aquifers of unlimited depth.  (Make sure to import at least 10 stones for mechanisms)
Toughen Dwarves by dropping stuff on them.  (Nothing too heavy though, and make sure to wear armor.)

While adding magma to anything will make it dwarfy, adding the word "magma" to your post does not necessarily make it funny.

I say empty them all underground, so it's at least useful for farming or something. Floor up the tops to prevent more rain from collecting. Build something over the murky pools left over if those still bother you.

You could apply magma and turn them into obsidian.
And then apply water over that magma to get a nicely homogenous embark.  Also, it will make visiting in adventurer mode...interesting ;)

This is a useful feature..and this is DF.. so im gonna assume its bugged
That's what cages and minecart shotguns are for!  We don't need to control them.  We just need to aim them.

Build something on the 'Murky Pool' tiles, or floor them over. I think removing those floors and buildings afterwards removes the 'Murky Pool' tiles too, and makes them normal tiles.
