When Twilight is actually a golem? That would be Sunset. For Want of a Dawn is the "sequel" of sorts.

A comment claims For Want of a Dawn is another one of those alternate timeline stories, and the author says

Which I've only read Sunset, so I couldn't say whether or not the others are alternate-timeline stories. It's only a prologue and 2 chapters, though.

Twi gets tossed into an alternate timeline in Dawn. It's one where

if the clues present in the story so far add up properly. I'm not a fan of the evil-world-where-everything-went-wrong fanfiction in general, but I enjoyed Sunset so I'll keep an eye on this.

EDIT:
Those suggested stories are tidbits that happened between Sunset and Dawn, and are referenced by Dawn, so reading those will give you a more complete understanding of what's happening.
