I noticed this, too, in my latest, failed fortress. Why did it fail? Because I got pissed off by this exact bug and had small mining "accident" involving magma. This was a world generated in 33e, played in 33e. Oh, and I found that it's somewhat random. Some is light, some is dark, and a very small percentage of it is subterranean.

Farming's not impossible, just harder. Check out 33e Silt Layer Above Ground
