Did you fill the cistern using a pump? By pumping into a completely constructed cistern, with the pump itself sitting on constructed floors (probably overkill) I've never had stagnant water. Everything the water could possibly touch is constructed out of blocks. I prefer marble blocks if at all possible. A metal cistern is also nice if there is ample metal available.
