I have 4 or 5 tamed dogs within my fortress, however when I build a kennel and tell my animal trainer to train war dogs they will tell me there are no animals available to train...yet when I view the dogs in the unit menu it clearly says waiting to be trained. Anyone know what I'm doing wrong here, thanks.

The dogs cannot be roped, chained, or assigned as pets in order to be trained - they must be able to path to the kennels on their own. The kennel must also be accessible to both trainer and dogs.
