Actually the "a" suffix often implies "not" or "without" rather than "against". It's like that because you can have no theism (belief in God) yourself but not give a shit whether other people do. The "i" suffix is often the against version (or "anti-X" when the "i" would be clumsy).

A good example is "amoral" vs "immoral". A machine could be called amoral, but not immoral: it doesn't operate according to a moral code, but isn't necessarily acting against morality.
