Hey so i spent a little bit of time in Jaycraft, nice looking place, nice people.

I left because for some reason i couldnt use any waypoints and I couldnt dig anything.

There's a guest system in place. If you'd've asked probably people would've promoted you to user/given you tips about where to go, but essentially all non-recognized users are given a very limited toolset - in that they can't modify most of the terrain or use many of the features, mostly to prevent abuse. That was probably what you were experiencing.

What I'm saying is, come back sometime.

I remember someone mentioning it's possible to go into minecraft and change around the underwater effect, preferably so it's either more or completely transparent. Is it possible to do the same with the under-lava effect? How does one go about doing such things?

There isn't one.
Being under lava is similar to being inside an extremely dense fog, just with different coloration.

The underwater overlay is water.png in the root folder of the JAR.

The guestzone was on fire, someone with powers decided to dump a box of water on it, I can't login anymore! i get java exceptions, so I can even get out!

Yep I dumped the water on it. But that should not have started crashing people unless there's something I don't know about with interactions with fire and water nowadays. Anyway, I'm currently MCEditing all the water and fire out of there. Who started the fires? And don't you dare tell me that it was always burning since the world's been turning.

I thought the server had Llamacraft. Doesn't that stop fires from happening?

The only way this could have happened with the mod on is via fire blocks, which either was brought in by a hacker or an op did it. I'm thinking it's the latter.
