I have 3 forges cluttered with cages because no one has moved them to the animal stockpile, they aren't forbidden or anything hauling labors are enabled I can;t think of anything that would cause this other then a bug.

Why don't you try removing the stockpile and creating another one?  I used animal stockpiles all the time in 31.12 and didn't have problems like this.  It may be that the settings for the stockpile don't allow a certain material or quality or something like that.  A new stockpile defaults to allowing everything, try that.

Then dump all cages, wait until all of them are in garbage point and reclaim.
