A caravan spawned on the edge of the map, and detected an ambush right in front of it. The merchant and mule carrying it were slaughtered almost instantly before a hammerdwarf spawned and killed/chased off the goblins. My question is, can I take the stuff the caravan left behind without repercussions?

Yes, dwarven civs will never attack you, the worst that will happen is that they will bring less valuables next year, which isn't always bad.
