Uh, the creepy gym guy who is at every gym... is every bit as creepy as we made him out to be.

Currently playing fire red on an emulator; check out the Celadon City gym... The guy is not inside, but there is an old man outside, who I would assume is the same guy, peering in a window. Talking to him gets "Heheh! this gym is great! It's full of women!"

You don't. There's a general Pokemon Fan Club but they don't root for you (at least until you become the Champion, but I still don't remember them ever saying anything about you then).
-How does an entire secret base fit in a tree?
Large trees. Just think of the "regular" trees as being represented in a system akin to DF's current ONE TILE ONLY thing for creatures, but once you're inside it as a base, you see how big it really is.
-Why do I need the ghost detector to fight ghosts? Why are all pokemon wimps?
What? You don't and never have. And I don't see how the second question is connected to anything.

You're expected to replant. I believe you're told this when you first encounter berries in RSE.
-Why do Baby Pokemon need to be happy to grow?
That's only a small subset of Pokemon, and it's just an evolutionary mechanism like using a Fire Stone.

I added bold-type answers to some questions. A lot of your questions either only apply to RSE (such as the secret base question) or are misinformed (such as not needing "the ghost detector" to fight Ghost-types). Some of them are pretty good though (such as why can't a trainer wake up their own Pokemon by slapping them or somesuch).

Ghosts was in RBY and remakes with the tower and Silph Scope, I believe.

In many games you need the scope to fight ghosts (I can never remember its exact name). You can fight them technically but your pokemon will ALL be too afraid to fight ghosts until you get the scope... even the ones with moves specifically made to combat ghosts (There is a move that allows normal moves to hit ghosts)

Why are all pokemon afraid of ghosts prior to the scope? Even if you have ghost pokemon, legendary pokemon, or robotic pokemon they will all claim to be too afraid to do anything.

Ok so your expected to replant... Yeah not much better. In fact that is probably a bit more funny.

Also oddly enough since the stunt bike was included... your Trainer is essentially the greatest stunt rider on earth!
