Have some of the trees grow large water filled spaces inside their trunks, where a hive mind could live, and that could act as a sort of womb for the creation of drones.

This reminded me of the first Pokemon movie. That was pretty cool bro. Y'know where the things come out of the pods from copied DNA. (Create Mewtwo hive carrier.)

it's a pretty common theme. I imagine these more like the pods from The Matrix mixed with a carnivorous plant in reverse.

You improve the parts of your hive-mind which are above ground, to allow easier creation of drones. (You don't need water-filled spaces, since the infected trees are connected to the hive-mind. So really, they are already a part of it.)

With that done, you spam drones to shift the stone door. As it begins to open, several missiles burst through it, striking the drones.

The two other teams of drones meet similar stone doors when they explore the other shafts that they found.

DRONES:
Attack crab drone: Stong, armoured, built to kill.
Crab drone: Armoured. Good all around.
Collector crab drone: Make to collect and process DNA.
Light-bulb drone: Gives off light. Fast, but otherwise useless.

Infect every leaf of our network with some hivemind spore, so that any creature eating them come under our control. Make any of those creatures' first actions be "Give our DNA to the Hivemind".

grow an exact copy of the thing we got the good from, don't wake it up, study it carefully.

You recreate the creature that you made into a tasty paste, using its DNA. Sadly, it only turns out to be a long, millipede like creature. Definitively not what is attacking you now.

You improve your above-ground network, and create some highly armoured crabs, because you'll need them.

You spray some poison through the door, hopefully hitting whatever is shooting at you.

DRONES:
Attack crab drone: Stong, armoured, built to kill.
Crab drone: Armoured. Good all around. Shoots poison.
Collector crab drone: Make to collect and process DNA.
Light-bulb drone: Gives off light. Fast, but otherwise useless.
Armour crab drone: Highly armoured. Not very fast.
