It's treated as medical waste (after other things important to the related situation like pathological examination for one). Most medical waste goes one way.

E: In very special cases (some owing to religious concerns), the patient is allowed to direct that the removed parts be treated differently. The patients will then usually contact a mortuary who will treat the amputated limb as they would treat an intact corpse, preparing it for burial or cremation according to the person's religious beliefs.
