Well, the main antagonist basically in the whole series is Kane. Which is all you need to know because there isn't anyone else that really stays along in the series.

Except the Red Alert games. they have some crazy alternate timeline involving the Soviets and Japan The Empire of the Rising Sun replacing the President with an android spy.

Also, either everyone in C&C is evil, or everyone in C&C is good.

GDI Good: The last force of democracy and hope on Earth, the only united faction who is trying to hold back the tiberium spread.
GDI Evil: A fascist new world order, trying to exterminate both Nod and Tiberium so that they can control everyone forever.

Nod Good: The last force of progress and science in the world, helping the true physical god Kane lead humanity to transcendence.
Nod Evil: An insane cult trying to spread tiberium on the words of their even more insane leader, and will only bring about the exctinction of all life on Earth.

Scrin Good: An innocent mining crew that was unaware of Earth having life on it, and had no chance to negotiate when the GDI attacked their ship on sight with no less than 36 Ion Cannons.
Scrin Evil: An alien empire that cares nothing for the lives of those not of their species and infected Earth with tiberium knowing it was inhabited, but don't care because life can spread tiberium faster.
