So dig him a little room off to the side, then have him wall himself in.  He will still in at the bottom of your well, but he wont be affecting your water.

Channel all the way down until the last tile of stone. Then dig one square to the left, then channel the last remaining tile. Dwarf will do that while standing on the tile he dug and won't fall. After that just dig your way to you main staircase to set him free.

If you dig the channel and don't remove the ramp, you can dig your way to the water, and have your miner come back up, assuming the well is just one layer above the water. It's how I do it usually.

If your miner can swim, you can fill the 1x1 hole all the way with water. He should swim up the hole and emerge at the surface on top, the way goblin prisoners escape if you don't try to drown them in pits with a lid on top.

I have only done it a few times but if you set the bottom stair to channel and wait for it to be dug out then do it to the next one and repeat it should be fine. He will just stand on the stair above and dig out the lower one and still have an escape route.
