Iji's boss battle music is really good. I play it when I'm facing a boss in a game with lesser music.

I've got the Fallout 3 Soundtrack on my MP3 player.
I first downloaded it as background music for the cold war boardgame "Twilight Struggle" (where it fits perfectly :)) but now I'm listening to it all the time :D

Also:

All Lucasarts adventure soundtracks
The Team Fortress 2 theme (and other songs there aswell)
Deus Ex Theme

it really depends on what you're looking for. as i said, aquaria is nice and relaxing... at least, the first part. most stuff in the second half is either nightmare fuel, intense music, or both.
edit: this also counts for the game itself.

Final Fantasy IX has an awesome soundtrack.

Chrono Cross is of course mandatory.

Terranigma had some pretty good stuff.

Damn, guys.  75% of this stuff is what I was SPECIFICALLY coming in here to say myself, including such age-old classics as MW2 and OMF, and those specific Square games...  Hell, I burned Mechwarrior music onto my custom Quake CD.

...I liked some of the music in the disk version of Alien Legacy.  The CD version was so much worse.

Tyrian had awesome music back in the day :D And you can get a plugin to play it in Winamp, too.

Aquaria wasn't my thing.  Although I suppose Ecco the Dolphin was, musicwise.  So there's your daily dose of water-inspired music.
