Someone in th'school's admin junk told me the wrong thing. This resulted in a two day delay in getting registered for a couple classes (note: Couple being double what I could get in before and roughly 100% of what they're offering during the summer session that I can use), as well as a great deal of annoyance trying to get some paperwork from home that they already had. Now I must shower and go politely request they fix their fuckup.

Honestly, this process so far has been pretty rife with lack of information and process hiccups. Folks doing this at the last couple of schools I've been two have been a hell of a lot more on the ball. But. Light at end of tunnel. Finally.

Mostly I just wouldn't expect a text replace to poke through binary files unless you explicitly asked it to.  Specifically for this reason.

Keeping source files outside of directories with binary files in them is a good suggestion, but it's not hard to conceive of scenarios where text and binary files could coexist in a directory that you might want to include in a mass find and replace.

The only difference between a binary file and a text file is the extension. It's all numbers inside. You can't expect notepad++ to be a database of every file type. Then, anytime it came across a programming language with a novel file extension, it'd fail to edit them.

Besides that, notepad++ is also a hex editor, and it can load and edit executable binaries in that capacity.
