What do I do with all the chert and other various minerals cluttered all over my fortress?  Is there someway to store/get rid of it?

Alternatively, build a huge tower out of it to throw things off of.

There are lots of options, I'm a fan of using it up in buildings and crafts, but there are ways to destroy it too.

Make a mirror image of all the stuff you've dug out below the surface above it. The first 15 Z levels below the surface, anyway.

Or just atomize it, if you have more stone than you think you'll ever need.

Both atom smash and building things will work, yes, but both will take alot of time and will not solve your clutter problem in the short run.  Just learn to live with them, or just hide them d-h

I _have_ run out of stone before. It is very annoying. Long, large, buggy fortress.

I'd suggest hiding or ignoring it, and remembering that anything that requires stone is essentially free. You can find work for a lot of dwarves consuming excess stone.

Well, you can always make a constructed mountain inside a mountain. Don't forget to get yourself an active volcano inside an active volcano, when you're at it.

well a cheating way to manage it would be dump it all into a single tile next to your mason work shop and then reclaim all the stone

I think "cheating" is too strong a word.  Quantumpile early and often.

Chert?

Haul some of it to the trade depot whenever a caravan shows up. After you get done trading, just give it away as a tribute. It'll really boost public perception of your fort if your dwarves are willing to give people the chert off their back.

I've found building huge towers then making every tile of every floor a stone stockpile oddly amusing.
