Problems from copying raws?

Ive just recently started beta testing my mod. I figured I'd take a fresh install, and then copy my modified raws over the ones in fresh install. All of my buildings show up, but now half of my 40 some odd custom reactions no longer work(they all work in the original install.) I checked all of the copied reactions against the original, and they are unchanged. Any suggestions?

Check the error log (it's either errorlog.txt, or error.log).  You may want to delete/rename the current error log and then load a save with the non-working raws, so that you get a fresh copy of the relevant errors.  Post it (in a spoiler so it doesn't make the post huge).

I already checked the errorlog, and it has no errors.

Did you remember to add the reactions to the entityfile?

ALL of the reactions work in the original install, and ALL of the raws have been replaced in the new install. I double checked everything(the permitted reactions, buildings, the reactions themselves, etc.)

Did you remember to add the reactions to the entityfile?

 I assumed that he just copy and pasted and chose replace all, so that wouldn't be needed. All I can think of is maybe one of the files has a name different from its first line (reaction_other.txt starts with reaction_other)

 Are there any EXTRA files in there? Spare copies and backups? They can cause stuff to get garbled.

Can you tell what reactions are missing?  Are they all from the same file (and are any of the custom reactions that are working in that file as well)?

Duplicates should have caused his error log to spit out stuff.

All the reactions are contained within the same file. About half of them work, and I went and retested the reactions that aren't working in the original to make sure that they work to begin with.

It sounded like it, but it was the one thing that came to mind with that description. With a full C&P, there is no reason why the reactions stopped working. I can't see what else might be wrong... the only idea I have is that something went missing along the line.

Is there a common thread among the missing reactions at least?

I just noticed one actually. All the reactions involving plants seem to be the misfits.

None of my reactions use vanilla plants, and I was able to grow the custom plants.
