None of my reactions use vanilla plants, and I was able to grow the custom plants.

Check to see if the reactions appear via the manager dwarf.
Aslo, check to see the plants are accessible and aren't already tasked for anything.

Try rebuilding the workshop.  It's weird, but I've had the same knid of thing happen before and that worked.  I don't know why it happens :(

Maybe products are in containers and thats why it wont show up?
Try to make a custom stockpile with barrels/bins set to 0 and 'take from' from normal plant stockpile
and then see if they will be there

Have you been screwing around with burrows at all?   There's currently some buggy behavior involving burrows(even ones without dwarves assigned to them) and reactions.  If you have any burrows, try deleting them and see if that helps.
