How does Upgrading work? Do you have to have the card in your hand?

Yes. You need the card in your hand to Upgrade it. You basically discard the card you wish to Upgrade, and then play the Upgraded card. However, please note that Upgrading now requires the card be -(X)'d, and that the Upgrade will (X) the card coming into play.

You can play cards after they gather, if you wish.

Just because a Card can Upgrade, does not mean it has to Upgrade.

When the Dwarf Architect uses Tune-Up, that's a normal Upgrade move, correct? So your Dwarf Architect would die to be replaced by a construction?

No, Dwarf Architect is actually able to Upgrade Constructions for free. If you look, all constructions take extra resources to upgrade by themselves. The Architect simply removes the cost.

Yes, Red, cards are automatically untapped at the end of your turn, in the End Phase.

Are these actions all in the right phases? I'm still a bit confused on which phases are for what...
In the Primary Phase, I will play Dwarf Peasant.
In the Combat Phase, my two Dwarf Peasants and my Dwarf Woodcutter will Gather.
In the Secondary Phase, I will play Dwarf Smith.
