What happened to the order to keep all your dwarves indoors???

Replaced by the burrow and alert functionality, I believe.

Yep..

burro[w], paint it where you want the dwarfs to go in emergency.

[m]ilitary, [a]lerts, [c]reate... name it something fun.

Assign your burrow to that alert and when the bad guys come, go to military and set the civilians to that alert/burrow by hitting enter on the alert you made.

(I may have missed a step...)  The Wiki might have better instructions.

You got it basically right, but you need to add the [civ] flag to it to make your civilians flee there.

Alternatively, just use the first, already-defined alert. Create an indoors burrow, and when you want your civilians indoors, go M for military, A for alerts, scroll right twice, find the burrow in the list (if you have multiple burrows), and hit enter.
