One thing that just started bothering me. I noticed that the city often seems empty, but today's the first time I've really noticed it. Have their been any hints as to why only the Gunnerkrigg people seem to live in the massive city?

Detroit, but without the poor people?  Seems to be the 'border of civilization'?  Used to be some large research/robotics lab?

Well, I think that the idea was they are the 'civilized' and 'industrial' side, so their whole area has to be a city. They didn't build the city for the people (Or at least not most of it) but rather for having the city. Also it's possible that the city builds itself, in which case even if they didn't want to extend for extending sake (which is certainly something that seems like what they would do) it would extend itself to the limits of their area anyway.

Also, keep in mind that they have all those robots- we probably haven't even seen them all yet, and they could have been used to guild the city in the first place.

And if we consider the example of that one weather control station thingy, it might be that it's a city of labs and equipment. I know we've seen the kids using library's within the city as well, so there's that as well. Keep in mind that we don't really have a sense of scale available to us yet, so we don't know how big it is yet.
