Water wheels only transmit power through their central square.  Attaching an axle or gear to wither of the side squares will have no effect.

Can you assign people's pets to pits or cages?

No.  Animals which are pets of a specific dwarf can't be assigned to a cage or chain.  Only unowned animals can be.

I am trying to make chickens lay bees as eggs. So far it only produces a single "Tame Small Creature" when a hen lays bees.
Honestly at the time, I didn't see what could go wrong with crowding 80 military Dwarves into a small room with a necromancer for the purpose of making bacon.

Cats tend to follow their owners.  Not nearly as reliably as dogs or other animals do, but a cat's random wandering does seem to occasionally cause it to try to reach its owner.

In my fortresses I don't use danger rooms, but I have many times built a deliberate device to kill or capture cats that relies on them trying to reach their owner.  I station their owner in a small room reachable through a corridor whose floor is either a retracting bridge over a pit, a raising drawbridge, or an array of spike traps.  I have the cat's owner behind a door set to be impassible by pets.  The cat will eventually try to reach them, end up stopped at the door, at which point I activate the trap to crush, impale, or drop the cat into the caverns.

Okay...a caravan just arrived (just in time, too, we're in DIRE need of alcohol). I have a crapload of mugs.

Mugs don't show up on the "move goods to depot" screen.

or use the lazy newb pack.
