They will try to escape and strike at anything in their way.
However, the closer the cage from where you are transfering your goblin is to the cage/pit you are transfering it to, the better your chance gets of succesfully doing so.

Protip: when transfering hostile creatures, have some military nearby.

If one were to garrison military personnel in the room that was hosting the exchange, would they attack the hostile while it was being transferred, or are they "intelligent" enough to hold their fire until things get out of hand?

Cages are like pocket universes.  If the cage itself isn't destroyed by the magma, the creatures inside won't suffer any harm whatsoever.  A magma-safe cage will protect its occupants from magma.

As it turns out, the pen was in fact a poor choice for melee combat in comparison to the sword.
So I just started playing this game and I accidentally nuked the moon.

Indestructable Tardises are hard to mass produce. Isn't it good enough that a wooden cage can hold a dragon?

My final question about getting war elephants:
How do you train them?  With the kennel i hit 'train war dog' and my animal trainers proceed to train all my stray dogs but once they're done they say that there isnt any animals to train!  what am i doing wrong   ???  thanks for the help :)

You need to have tame elephants that are not in cages or on chains and not already someone's pet.  If you bought some elephants from the elves, or caught them in cages and tamed them in the cages, you will have to release them from the cages they are in before you can train them into war elephants.

when released, creatures tend to run back to where they are caught. Keep this in mind if you want to keep those elephants safe.

In the case of most animals, war variants are always aggressive and may be stronger.

regular animals hang around meeting zone until petted. Trained animals alternate between meeting zone and the guy which trained it until petted. Trained animals are said to have +50% str, but I've never observed any noticeable changes.
