Is there a way to find the location of a specific item?  Basically I want to find these two things:

1) The dead body of a forgotten beast
2) An artifact gem

I can see them in my lists, but I have no idea where they actually are.

No you can't find them like that. Maybe you could try ordering your dwarves to haul together corpses and gems in specific stockpiles so you could later search those stockpiles for your wanted items. I don't know about that FB though. Since you don't know where it is you probably didn't kill it and that means you should beware of the things that did.

1) z-stocks, go do corpse then press tab. to expand full list then you can individually select the FB's corpse and zoom to it.
2) press l (lower case of L) to bring up the artifact list.

Is there any way to mark a specific animal to help identify it in assigning it to a chain? I have 55 war dogs piled together into a dog-bomb cage, and I want to select the best two male and female specimens to chain up nearby for breeding, but I haven't seen any way of specifying which dogs I want on the chain short of butchering the rest or trial-and error (and with 55 animals to sort through that will not be a quick process).

Science answered my own question. For anyone else who wants an answer, the list order of animals is identical between the z-Animal menu and the creature list under (u). So I found the animals I wanted, marked them for butchering in the z-Animal menu, then intercepted the butcher and assigned the animals to chains.

Is there anyway to get rid of ghosts whose name don't appear to engrave a memorial for and their bodies have been sacrificed to the great magma flooding accident? [merchants gaurds in this case]

How does item quality effect weapons/armor?
I think if the items are higher quality then the user gets a bonus in that skill for as long as he/she holds the weapon/armor.

I've captured a lot of groundhogs in traps,(was hoping for something bigger) and I want to butcher the ground hogs to empty the cages. Unfortunately I can't figure out how to do so, I can butcher tame animals normally, but I can't figure out how to butcher the wild groundhogs. Oh, and funfact, ground hogs make great sentries, try placing caged ones at your entrences.

You can't designate wild animals for butchering, but wild animals killed by any means can still be butchered.  So build the cage in your barracks, rig it to a lever, and open it when your soldiers are standing around it, and order them to kill the groundhogs.  Or release the groundhogs into a hallway full of weapon traps, or onto a retracting bridge over a deep pit, or some similar mechanical animal-killing system.

I have an enclosure around my entrance. It is guarded by dogs. I have a cage there. I hava an animal stockpile there. Sometimes I order animals to be thansfered to that cage, and they run around and scare my dwarves untill either a makrsdwars or a war dog kills it. This is funny to watch.

Lock your soldiers and a lever activated groundhog cage in a room then open the cage and watch as your soldiers chase around the groundhogs.

Started with only kobold on my c list, had elven and dwarven caravan but nothing about humans or goblins yet.
also is the numbe rof megabeast set in stone? For instance If kill them all will I never get anymore? :)

Forgotten Beasts seem to be akin to Toady playing Russian Roulette with your fortress, as they can be anything from harmless giant worms made of mud to necrotic-gas spewing nigh-invunerable iron hydras of doom.

You can only use [c] if you have seen the goblins already. Or anything but cavern dwellers and dwarves.

As it turns out, the pen was in fact a poor choice for melee combat in comparison to the sword.
