[ s ]quads, [m]ove.
They should switch to military mode and attack any hostiles they see.

Need any other help with the military?

phew thanks so much! crisis averted! and nope thats all i needed to know.  i was just confused by the new interface (played a fairly old version of df up until last week)...now to create a standing military rather than this improvised jumble of people

ive gotten in the habit of replacing my chief medical dwarf as soon as he gains any notable skill in diagnosis.
It's really funny watching them do unnecessary surgery because of a wrong diagnosis.
the conditions were bad enough to turn a dwarf who didn't care about anything mad, that's pretty hardcore.

Can flying building destroyers destroy buildings, or more specifically, windows, while in the air? As in, if I had a window on the Z-level above the ground, would it be able to be destroyed from outside? Or can they 'target' it while standing next to it on the level below anyway? What if I moved it up out of reach?

You can set a fishing zone with [ i ], and your fisherdwarves should prefer to fish there.
You can also try setting up the area as a restricted path (in the [d] menu), but that may not force them to fish somewhere else.

I'm a rather experienced DFer but I just started studying complexer mechanics. So I got a few questions.
1. A simple question. Can I have 2 layers of windmills or does every windmill need all open space above it?
2. Quite a bit harder. I am a tad confused about transferring power. I can manage it just fine but I'm getting the feeling that I could waste less power on it. I'm using the axles and gears so that axles have to end at a gear. So axles through z levels must approach the gear from only the top or bottom and axles from N to S and E to W have to also go straight to a gear. But I saw a picture on the wiki that had them like this:
o
x=====
o=axle through z levels
x=gear
==axle on the same z level
If I can use them like that then I would save a lot of power on the turns.

After getting to the [e]quip screen, you can assign body [A]rmor, [L]eg armor, [W]eapons, etc.
You have tp do this with every dwarf, or you could make a custom [ u ]niform, and have all of them wear that.

Are sieges and caravans scheduled to come at the same time in the latest version? It seems almost every time I get a caravan, just as they're getting into my fortress, a vile force of darkness shows up then it turns into some game of how I'm going to get them out before they go insane. I would say the last 4 or 5 caravans straight have all come with a siege moments after.

Are you importing or requesting large amounts of valuable goods? I had one game where I requested valuable gold and silver bars among a billion other things and got ambushed/sieged every caravan arrival. Thankfully they came after the caravans left, oddly enough when I turned the gold and silver into valuable furniture. I figured it was goblin intelligence, or the caravans were passing by goblin territory on their way to my fortress.

What does the "(#)" in the FPS bar mean?
Example:
FPS: 200 (20)

It's like:
FPS: game-fps (graphical fps)

So the first number is how fast your game is running, and the second shows how often the screen gets updated.
