I am very new to this game and I have a new fortress. Apparently in the new version, you can only grow plants on mud. How do I create mud underground? There is plenty of water, but I have no idea how to access it.

Dig a tunnel from your farming area to one of the murky pools, or if you're feeling adventurous, a brook/river. Add floodgates and diagonal depressurisation systems in the tunnel to better control water flow, and make sure there are at least some doors between the farm plots and the rest of your fortress.

This guy gets it, the problem with the child torture dungeon is that they weren't set on fire first.

Need help with my hunter. He has got nothing turned on but hunting, but he refuses to pick up crossbow, bolts or quiver. I assigned him bolts in the military screen and I have arsenal dwarf. Urist McStupid just sits in the meeting hall, doing absolutely nothing at all.

After I decided that the fort no longer amuses me and released a forgotten beast (a hairy butterfly, Armok save us!), Urist McHunter decided to go out and actually kill something. No idea why it took him so long.

Why can I no longer search for magma pipe/pool, underground river and so on in the embark-site menu?

Those no longer exist as discrete map features.  Instead, nearly every site contains fun stuff like caverns, underground rivers and seas, magma, and other Fun features provided you dig deep enough.

The Wiki is your friend:

Thanks. I think I have it figured out now, and I had some Fun along the way.

EDIT: One question though: can you build farms on stone as long as there's mud? Or does it have to be clay, sand or something like that?

So, is there any reason to make any craft other then mugs yet? I'm trying to decide what to use my silver for, and...I remember that the best thing to make with my stone is always, always mugs.

As long as its irrigated and underground you can plant subterranean plants on it.  Above ground is a different story, as it is tied to the biome.

Just try it! Its not like you die IRL if Urist McMiner falls into magma.

My planter won't plant seeds. I selected what to plant in the patch.

Also, I'm in some ridiculous layer where the only metal I have is silver and lead. How am I going to make weapons and picks?

Have you made sure to select what to plant for every season, not just 1?  (hit a, b, c, and d to see the seasons in the q menu for the patch)

with silver, it's quite efficient nowadays
