Do caravans always have wagons? My depot access thing says that wagons can access my depot, but they haven't. Of course elves don't have wagons, but the humans and dwarves haven't brought wagons either.

Unfortunate.
How do I set an inside refuse stockpile to only accept bones, skulls, edible remains, etc. (everything I want to keep inside) and an outside stockpile to accept all refuse but that? I can't seem to find the options for bones...

You can't specify which refuse to save with that granularity.

Why are all my dwarfs weak, fragile, slow, clumsy, and so forth? Shouldn't they all be beefy supermen after years of working? Back when I first played in 2D my legendary dwarfs were always really strong in at least one attribute. All these guys are weak sticks.

In this release, Toady decided to prevent uber-bookkeepers and such by reducing the number of skills that trained attributes. Due to an error, no civilian skills now train them.

My dwarves have all sorts of drinks and meats and organs, and I've enabled their cooking. However, my cook keeps cancelling his cooking jobs with "Needs unrotten cookable item". What gives?

Yes.
It says "unrotten cookable solid item", so apparently the drink is out, but the meat should definitely be cookable.

then you have a pathfinding issue. Check your burrows, if you have any. Else, check your cook. Make sure he can get to both food and kitchen.

I have no burrows. The cook has totally free access to both the kitchen and food, they are only a few squares distant with nothing in between and there are no locked doors or gates in the entire fortress.

Strangely, it's working now. I did nothing.

Seeds and Crops questions
How do I get other seeds? I have only Plump Helmets, Dimple Cups, Rock Nuts, Cave Wheat, Pig Tail and Sweet Pods
How do I get above-ground seeds?
What do I do if I run out of seeds(due to cooking)?
What crops should I cultivate?

1. Buy them from the caravans, or buy the plants (sun berries, etc.) from the caravans and eat them, or gather the plants and eat them.
2. Buy them from caravans or gather them (elven caravans will usually have the best aboveground plants for sale).
3. See #1 and #2.
4. Quarry bush gives very, very large amounts of food for less labor - however, it takes some setup. Plump helmets are easy and simple to cultivate. Sweet pods give you very high quality food. Sun berries give you very high quality drink. Those are the main ones.
