As it turns out, the pen was in fact a poor choice for melee combat in comparison to the sword.
So I just started playing this game and I accidentally nuked the moon.

Have mass drivers on the sending planet, have mass drivers on the receiving planet (I think one mass driver can handle any amount of incoming traffic). Set the receiving planet as the target for mass drivers in the Mining tab of the sending planet.

In the current version, NPRs aren't automatically hostile. Your civilians will trade with them. Be warned, though, that it is very easy to piss most of them off. If you include HS1 passive sensors in your freighter designs, you can use your civilians to spy on them and get a rough idea of their OOB.

My 30 day increment time button is only moving the clock 6 hours. Is this because I didn't patch to 5.60?

This was discussed a few pages back when I had the same problem. Turn SM on and more information will show in the events window.

6 hours turns are typically related to NPR/Precursor/Swarm combat/fleet tracking. As above, check the combat logs in the events window with SM mode on. Just check the autoturn box and set it to 1 before running a 30 day turn; that should get you through it.

I appear to be missing a dll. My galactic map had all star systems crammed into a 50x50ish pixel area, and now the game is giving me error 6 every time I try to load the system map. Any idea what I'm missing?

Try searching aurora forums, I remember them pointing me to some random program which included some important dll.

Alright, I had a combat experience for the first time and got slaughtered. I have a question.  Do you have to go through your fleet and assign fire controls and targets and ordnance to EVERY SINGLE SHIP INDIVIDUALALLY?

The galactic map normally appears like that at the start, if you're talking about all the systems being stacked on one another. Unless you've actually moved things around in it, saved their positions, and then had it turn into a compressed mess, this isn't a real problem. As for the latter, the best thing to do is to check the forums; either there is a fix or you'll at least know what went wrong.

On the combat screen (forget it's name but it's not the ship screen) it's easier to assign FCs and targets.  Plus there is a button to share assigned to same class with in TG, System, and Race and share target in TG and System.
