Very difficult skill games

I know they exist, and the world is a worse place because of them.

Two that I know of are Fractal Fighter, a bullet-hell shump, at least IMHO(Seen level 10? It's IMPOSSIBLE, and you are only fighting ONE enemy, with the same weapons as all the previous ones!), and greg can jump(Try the hard levels. Once again, IMPOSSIBLE. Then, when you finally beat them, try again without dying)

What other games are there that are or get nearly impossible, but rely on the player's skill, not upgrades or knowledge of glitches or use of an emulator to win?

There's the obvious I Wanna Be The Guy. You Have To Burn The Rope is also really difficult.

Modern Warfare 2's final bonus mission on the hardest difficulty is quite challenging as well. I hear Real Life is really tough, but it depends on what your starting character is. Serious Sam was crazy difficult on the hardest difficulty settings.

There were a whole lot of really hard-ass games for the Sega Genesis too.  My favorite was the aptly named Contra: Hard Corps.  When it was made as an arcade game in Japan, it was so hard even for Contra that it was the only title in the series to have a three-hit health bar.  When it was ported to the Genesis, they took out the health bar, but didn't change anything else.  It's balls hard lemme tell ya.

There's two flash games that have very nearly brought me to tears with frustration.
One is N.
The other is Meat boy and its addon map pack

Both are fairly similar in concept and level of pain.

Nintendo Hard?  Screw you:  Sega Hard.  Most of the good Sega games would stomp all over the face of most Nintendo titles.

Ecco the Dolphin is often an exercise in frustration, for example.  There's plenty of others.

Well, it doesnt matter, when we signed that treaty, we got the right to call our preferred system superior in every possible aspect ;D

But seriously, if we're looking for hard, it's arcade games. You dont put coins into a machine that still has credits left, so the game needs to kill the player to be profitable. I just LOVE the "owner menus" of some of the old arcade machines I've seen in MAME.

Ah, megaman x2 is pretty hard. You need to learn the patterns of the bosses, their weaknesses, how not to die to spiked pits, how to hold down charge, dash and jump at the same time on the SNES controller, ect.

It's just not up to nethack or contra hard though.

A few come to mind:

Ghosts and Goblins for Genesis was painfully difficult, but possible.

Punch Out for NES was so difficult than not only did I never beat it on the nintendo, I wasn't even able to beat it with an emulator and lots of save scumming.

Finally, you might try Cat Mario. But it is hazardous to your mental health.
