Eh, it's more a "Villain status: It's Complicated" thing, iirc. Not so much evil as sort of a rabid animal kinda' thing. Manspider is still parker and doesn't want to be a rampaging manspider, but runaway mutations and whatnot. Eventually it gets fixed or somethin', I'unno. Squishing him would put you lower on the heroism totem pole than kraven the hunter and/or the punisher, if I'm not misremembering the blurb about that particular episode.

I think one version of man-spider moulted and Parker came back out of it no longer needing his web-shooters but instead having the organic ones from that one set of movies. It was part of a comic run to make spidey more similar to the movie one at the time.
