My guess would be calculation from the forces involved, which can be more or less figured out from quantum mechanics and a knowledge of the charges and masses and distances involved. I think. And all of those are things that don't actually require us to see the molecule in question, although that it turned out to be so accurate speaks volumes of the predictive power the current theories have.

I think molecule angle has to do with how the electrons are arranged and to what extent they repel each other. At least for the really basic molecules.
