After the Yuri Crisis, Russia Was in Disarray, China, using the spoils of the conflict, attacks allied nations.
  Many of the allied nations brake off, and then The USA is left in the conflict, the GLA, working secretly in the Middle East, soon joins the war.

There is a soviet mission in RA 2 where you have to protect the development facility for the Apoc, for whatever it counts.

yeah, I recall that one.

In RA2 the apoc is badly nerfed, though. No longer the killifying machine that cut through tanks, infantry and airplanes with equal ease

1) Einstein changes history. Soviet Union wages war against Allied forces.
2) Kane advises Stalin during WWII.
4) UN approves the formation of Black Echo, the precusor of GDI.
5) Soviet Union loses WWII, Kane flees.
6) Kane reappears in public when Tiberium hits, cue C&C1.
7) Operation "Tiberian Incursion" occurs. Red Alert 2 and its alternate history begins.
Ok, I'll bite. What did the time travel do? They did not eliminate Tesla (or Tesla's technologies anyway), they did not develop an anti meteorite defense. Was the addition of a megalomaniacal  telepath somehow going to stop tiberium from spreading? (or is that an "unfortunate side effect"? but of what?!)

No, but said megalomanical telepath helped to cause World War III (the Soviet invasion of America). This invasion, and its aftermath, is set in the early 1970's, while the first apperance of Tiberium is 1996. Since RA2 is only focused on the early 1970's, it only makes sense we see no Tiberium, since it never appeared yet in that alternate timeline. I don't know what would happen in 1996, but we'll never find out since the Soviets changed history in RA3.

Linking "Generals"...hm, that's a toughie. But I think it might be done if the Soviets win RA1. The NOD takeover of the Soviet Union would mean that Kane would have had the power to eliminate Tesla's technology or build an anti-missle system, thereby stopping the Scrin...for a time. Since the Soviets won, the formation of Black Echo/GDI was strangled in its grave, so China and the US developed different military tactics. And the collaspe of the Soviet Union in the early 1990's, hinted by Nadia, created a pover vaccum, which would likely leave an opening for the GLA.

And finally, how else can you explain Europe's acceptance of Chinese occupation unless Europe was previously liberated before during WWII?

Dune is easy. Since the Empire does not have a firm grasp of the primitive history of Urth, all you really need to do is develop that one of the alternate timelines eventually developed space travel.

I took down three hard AI opponents with two apocs and a war miner. Then found a crate with a MCV so I could get the nasty chaps on the other island.

The problem is that the AI in RA2, even the hard ones, was, erm  ::) less than intelligent.

In fact, as I've said, for the first first patches or so it wasnt an AI at all. But people complained bitterly in the forums, and eventually they added something that had the semblance of an AI.

But anyway, my point is that the Apocalypse tank is basically a nastier version of the rhino with AA rockets included, while the Mammoth tank's missiles cut down infantry as well, and was in general tougher

That is not what I was asking about. I guess you can't know, but what do you think was the alteration the made to the time-line, and why? and obviously who do you think made the alteration?

I believe that the Mammoth was designed as a One Tank Army that can do everything while the Apocalypse is basically an up gunned Rhino with some AA pods attached to cover for it's massive weakness there.

Now, the problem with tiberium infestation levels:
Dawn: barely there, regarded as a precious material, hence the war over specific deposits(half the missions where about capturing refineries)
Sun: Oceans completely clogged with tib algae, 50% of land surface covered with various tib molds.
Up till this point, Tiberium is a plant with toxic spores that just happens to grow valueable crystals as waste products. There are also various species that behave differently, like the algae, molds and funky plants commonly seen in TS/FS.
"Wars": 20% infested to the point where humans can't breathe, 50% with moderate amounts that behave like green asbestos in terms of harmfullness, 30% perfectly clear. Sea completely clear.
As of this game, tiberium is a malevolent green crystal that eats the surrounding mass to grow. Mutations as a result of contact generally involves turning into a crystal.
Ending of KW: Kane activates the Marked earlier then planned because GDI was close to eradicating tiberium altogether.
Twilight(Tiberium too i guess): Earth completely converted. GDI headquarters is sitting on top of a large crystal itself.

At what point did tiberium make such a vicious comeback?

Clearly, it spreads really, really fast. As in super-duper fast. Perhaps when pushed up against the wall, as it were, it's growth explodes.

It could have survived under the Earth's surface (afterall it shown signs of that ability previously) and then sprouted again almost all at once due to Kain's actions.

I thought I read once that the tiberium draws all useful minerals through the ground into itself by some process. This mineral content is what makes it valuable, and the process explains it's growth ability.

Edit:
Maybe it is a microorganism, and as it grows it leaves a deposit of "waste" minerals, and it's alien origin means that "waste" is valuable here...

Up till TW the most common species(Riparius) was a pod-like plant that created new pods through roots and originated from blossom trees. which also spread airborne spores instead of just ground based spread.
A second species(Vinifera/Aboreus/Cruentus) created more valueable and more unstable crystal and has it's source completely covered by crystal. Then there's the algae, that in FS completely take over the oceans and the creep, wildlife veinholes and a random assortment of plants.

Then it suddenly charges to a vampiric crystal and all other details are discarded.

In TW there are several coastal missions and the water is perfectly clear so what happened to the algae?

EA happened to the algae. And most remaining traces of a decent intergame plot that might have been imroved had westwood made C&C 3 without EA taking over...

Renegade was set between C&C TD and C&C TS.

DISCLAIMER: Again, this stuff is all based on things that were never written down or were edited out of drafts, so don't go asking EA about them, they won't know about it.

RA was the start of the universe. Einstein removing Hitler is what shifted the "real" universe to the C&C one. In the original, original drafts of the RA story, Tesla and Einstein were the dueling scientists behind each side's new tech. Although the tesla tech stayed for the Soviets, Tesla didn't.

However, if you read about Tesla (the real tesla), you'll find that he claimed to have contacted aliens through his tech... hmm... now what if he really DID contact aliens... what aliens did he contact? What did the aliens do in response?

The TS ship was one constructed by Nod off of Scrin / Tacitus data. It was a Nod design trying to mimic some of the Scrin tech in a Noddish way. It wasn't a true Scrin ship.

I think the alteration was the addition of Yuri to the timeline, which caused for the new Russia to get plans of world domination after its defeat in WWII. There are two ways this could be done:
1) Due to the Number 1 Rule of C&C: GDI CANONICALLY WINS!, and the fact that Tiberium Whatever is supposed to explain how RA2 came into being...I think it was GDI who made the modification, and sought to prevent Kane from leaving the land of Nod in the first place, thereby stopping the formation of NOD. However, GDI messed things up badly, and let Yuri arrive in his place.
2) Either Nod itself, or a splinter cell of Nod, modified the timeline in order to try to dominate the universe. This is backed by a quote from Kane stating that whomever controls the past controls the future. Kane realized his earlier plans of world domination isn't quite working, so he sent a trusted commando agent, Yuri, back in time in order to help Kane (in the past) in WWII. Russia still lost WWII, but Yuri still was able to help recover Russia's power, and eventually launch a second assault. I don't know Kane intended for Yuri to flip out and try to mind control the world...
