How would one actually make an undergroundwater fort? Bioshock comes to mind for some reason.

and underground fort? in a game called "dwarf fortress"? why you dig, is what you do. strike the earth and all that.

if you ment underwater, then you build a fort and submerge it. normally in a constructed lake, or if you are by the seaside, in an artificial harbour. you really need to make sure all the gaps are plugged and there are drainage systems if you do this though. its too easy to ruin things forever.

So similar to building an above ground 'fort', but several z levels deep and watertight. Sounds like fun.

You could do it like that, but instead of digging a giant hole first and then building your fort you could also do it the other way around. In other words: You carve your fortress out of the mountain.
Pros:
-much faster
-much more efficient
-you can engrave
Con:
-very complicated, because you have to think from top to bottom
-you can't choose which materials to use

Can you farm on built floors? If not, that's another advantage over the building method.

If you make a wall, nothing can destroy it, expect dropping it to ground and deconstructing it. Not even building destroyers.

What you do is instead of digging a big hole and then building your fortress with constructions, you dig your fortress out of the rock as per usual and then dig a big hole around it. It requires more planning, but is generally better (as everything stays underground.)

The thing is that you want your fortress to look like an aboveground fortress, because that's what it will be later on. And that's pretty damn complicated.
Of course, if you don't care about aesthetics, you could just submerge a regular dwarven fortress, but it won't look pretty.
Edit: Also, as silly as it sounds, be very careful that you have access to water. That's far from trivial and very important when you want to have military.

It's tricky but some people swear by making their underwater forts with magma. Pipe magma with a massive magma bridge out into the middle of the ocean, then slowly pour it into the water. The idea is that obsidan will be formed as it hits the water, then it will sink and more obsidan can be created. Different openings in the pipe can allow you to make it larger. Another method is to build a huge superstructure above the ocean, pump in water and magma and construct a huge cube above the water. Drop the cube in (warning; many have tried to put dwarves inside during the drop but this will always kill them). Anyways, as long as some of the obsidan is above the ocean dig in through that and set up your underwater fort. Close up your entrance, leaving one unlucky miner outside. This dwarf can channel away all the obsidan above the water, putting the entire fort underwater. Hope you made it self sufficient! (P.S You're never getting out; super fun but does it ever cheese off the traders)

Well, you could always dig through the bottom of the ocean because that's where your fort will be standing. I'm not sure if there are any aquifers down there, but if there are: Good luck!

Real dwarves don't build underwater fortresses, they cast them.

As per the aforementioned magma->obsidian drop, if you then drain the ocean around it, you can tidy the structure up, add windows, etc., and collect the excess obsidian for other uses, befor reflooding.

This will destroy your windows. Heh, and your floodgates.

The obvious solution is an Obsidian Flash-Gate.
