If you're more concerned about the planets and atmospheres thing, give Gmod a try.

It has a spacebuild mod that's pretty fun. It gives you life support, resource generation, weapons, and props to build with.

The you decided what you want to do with those things, it's a very open-ended game.

There is an MMORTS by the name of Mankind, but I can't recommend it heartily.

It has five mouths full of treacherous teeth, enormous clear wings, and ferocious blue eyes. Beware its icy breath! Ustxu was associated with oceans, glaciers, boats, and murder.

Among MMOs, there's Pirate Galaxy and the upcoming Infinity.

To my knowledge, the Evochron games feature something of the sort.

There's also the Derek Smart games (Battlecruiser 3000AD, Universal Combat). But if you wish to try these, prepare to learn the meaning of overly-complex interface and controls. They're also pretty buggy and perform badly.

For something more classic, there's the Elite series (at least Frontier: Elite 2, I haven't played the others).

How about Ad Astra. It's not a MMO but it does have seamless travel in and out of the atmosphere of planets. It has fairly simple controls too and its free. I haven't played it much and not in a long while. It's not without it's faults.

Beyond Protocol might fit your bill, and it has a free trial too. Isn't free though, and it appears to be backflippin' complex.

WAHOO! Just found light of altair, played the demo through for a good total of 2-3 hours now and it's indie. I be ordering it off steam-in about 7 or so hours. :)

um... google only turns up Garry's Mod (and Generic Model Organism Database, which is interesting to be sure, but not a game at all), and I'm pretty sure that's an FPS. So... can anyone post a link?

Garry's Mod is what you want.

Then, download the Spacebuild3 addon.

I bought this off steam also, well worth it. I had lots of fun playing it for a while.

Yep! All they need now is a possible mode where you dont have to follow the missions, even without that its highly replayable. Multiplayer would be a nice addition, too-maybe a system's planets editors  eh? hm..anyway.
