Oh, I don't know, MAYBE because its quite clearly shown that:

• Jake was clearly brought to the island by Post-Scratch!Jane
• Johns anscestor was made clear to be his Grandmother
• Dad exists in the Post-Scratch Universe exactly the same as he was Pre-Scratch
• Jake lives on an Island, not in a Sburban house
• Jade's Granddad clearly has the same interests as him
• Pretty much everything else about him says he is far from John's dad...

Jake isn't John's Ektodaddy, Grandpa Harley is. They are basically timeclones though, which means from some point of view Jake IS his biological father.

Dad, as the character, is not related to Jake, as far as I recall, but is, at least in the Betaverse, Harley's nephew.
