They also have the same DNA.

But yeah, they definitely don't have the same experiences.

I'm pretty sure that they are exactly the same, genetics-wise.  Since the scratch flips players and ancestors, it wouldn't make much sense for her to be someone completely different.  As far as memories go, they're probably two separate entities, but the fact that they seem to share personalities with their Beta counterparts is a bit odd.  Maybe the scratch doesn't reset absolutely everything, or they maintain some kind of link to their other selves, like with Davesprite's Rose and Beta Rose, or with the Sufferer.

No, Jane and Jake are not related.
For example in the scratch universe it's Mom and Bro who are the parents of Dave and Rose, and... well... Jane and Jake are involved somewhere with John and Jade.

Since John and Jade + Rose and Dave are made from the mixed genetic material of their respective parents, and it's implied that the complete opposite happened in the scratch universe, does that make everyone their own grandpa/ma?

No, because I don't think it's implied that that's the case. The implication seems to be that these are the same guardians created in the kids' session. Note that PostScratch John still had the book that Nannasprite wrote a note in, which makes no sense in the PostScratch session. That means that these players are just clones of themselves, genetically.

“What are you doing?”, asked Minsky. “I am training a randomly wired neural net to play Tic-Tac-Toe” Sussman replied. “Why is the net wired randomly?”, asked Minsky. “I do not want it to have any preconceptions of how to play”, Sussman said.
Minsky then shut his eyes. “Why do you close your eyes?”, Sussman asked his teacher.
“So that the room will be empty.”
At that moment, Sussman was enlightened.

I do find it funny that it's more plausible for a character to be a clone of himself than it is to be their own grandpa.

Yup. Although, I also expect to somehow be proven thoroughly wrong. It's this story, after all. There's no doubt some key detail that I'm overlooking, and which will only make sense in hindsight. Oh, but this also would suggest that this universe, too, is marked for Lord English.

I heard somewhere that the trolls were their own ancestors' "parents". Wouldn't surprise me if, say, Jane and Jake were still John and Jades parents despite being chronologically younger than them.

They mean it in a Metaphorical sense. Genetics-wise the Ancestors are technically the Trolls... well Ancestors.
