The third, unstated scary is ordinary nightmare fuel. It's not a trope it just means something is actually scary, for non-absurd reasons.

There's a conversation between John and Vriska in John's past that AH has skipped over, and I get the feeling that it might be important.

Yup.  Because using a massive tornado drill to reach a bomb at the center of a possibly sentient planet couldn't possibly go wrong.

That makes me think, what is the importance of Skaia?  It doesn't seem to be responsible for the creation of the new universe, so I'm not really sure why it needs saving from the black kingdom.  What happens if it is hit by the meteors?  It took a moon to the face and was (relatively) fine, so I'm just not really sure what about it needs protection.

It is a dormant crucible of unlimited creative potential. :) Apparently, it's required to work the Ultimate Alchemy and make the universe. How this connects to the frogs is anyone's guess. If it gets hit with enough meteors, it's destroyed and you lose the universe. Prospit's moon wasn't quite enough, it seems, and when Jade entered, the prototyping healed it.
