Pharoh is a nice old game that can be played entirely without violence.

Is you're okay with game where violence is abstracted away so you don't think about it then I would suggest  the Civilization series or most 4x space games.

And yes, nethack can be played non-violently.

Animal Crossing. My girlfriend loves it.

Love that game.
There is violence though, hitting people with the bug-catching net to make them mad  ;)

Want a good non-violent game?
Play Tetris.
My highscore is 2584704, level 100, line 999 (I was so close to breaking 1000!)

Uhh..
Rollercoaster Tycoon?
Mario Kart?
Within A Deep Forest?
Crayon Physics Deluxe?
Spheres of Chaos?  (<<This one will make you trip balls)

Sayonara Zetsubou Sensei most of the time.

In Sayonara Zetsubou Sensei, when there is violence, it's normally well into comedic violence. Of course, to really understand it and get the jokes you need a decent grounding in Japanese culture, so it might not be the best there. Otherwise, it will just be weird.

I'll add Audiosurf to the music games, and second the recommendation for Pharoah, especially if you liked Sim City et al.

Quite a few good games listed here..

Nitrome.com hosts quite a few non-violent games, but they are multiplayer in nature.

Alright lets exclude Garrysmod from this list please...

It would be like saying "Ohh Halflife isn't violent if you just don't shoot people".

Alright so Non-Violent Videogames... Hmm do I even play those? Magic Pengel is all about the violence even though there is no blood and there is only one death in the game.

Anyhow
1) Nearly any Point and click Adventure game with notable exceptions (I really don't want to list all of them...)

Lets see non Point and clicks that people havn't said already.

2) Mario Paint (Does feature a Bug Swat game in it. Which is mildly fun)

Also Non-Violent Anime?
1) Full Moon Wo Sagashite

I was gonna suggest Harvest Moon but it seems Jobson beat me to it. I would reccomend the GBA one though if you play it though.

Though I don't get how Anime scares him (Does that make me his worst nightmare?).

It could be in the sense of how some people are scared of dolls.

Aww, SJ, there's LOTS of reasons why you're some peoples' worst nightmare!

Maybe we should just Transmigrate Sniper Joe into a Prinny.

He is pretty far behind in his transmigration points

Hey! I don't need any stinking transmigration! And a Prinny? No way in hell.
