I create a zone and select it as a 'water source' so that my dwarves specifically take water from there, but instead they always seem to choose the most fish-infested part of a river to drink from and drown themselves in, am I doing something obviously wrong, is there a reason why they aren't drinking from it?

Dwarves always will prefer a "fresh" water source over a stagnant one I think.
Easiest solution: provide enough booze so they don't have to drink water.

You could also create a reservoir with a well (just block off the tunnel with a grate before you let the water in or build floodgates).

Did you remember to set zone-only drinking?

How do you do that?

They won't like it, though. Best to get a well going.

I think that wells always provide fresh water, even if they're build over a stagnant pond.

This sentence contains exactly threee erors.

Historically, wells allow the dust to settle out of water, meaning that the murky lake water you drained into it is now clear at the top, but in this case it's more like pumps purifying salt water - nobody really knows how it works, it's based on dwarf physics not real ones.

So if I build a well over some saltwater, the dwarves will use it as if it was freshwater?

No. You need to pump-purify first.
