Near the harbor, I think east of it, was a park where you could attack squirrels.

It would probably help if you could add some details about how old it is, graphical style and such.

Um, it was in 3d and maybe from 2004-2007. Opening was something like " A girl wakes up in this weird rusty like a hospital place with cameras all over the room and finds a headset or something that enables her to talk to you. Then you switch from one camera to another and order here where you want her to go.

Odd, if it was on PS2, I'd have said Lifeline. Exact same premise, instead of on a boat it's a space hotel.

Okay, this is going to be a challenge:

The game I'm looking for:

-For PC
-Released somewhere in the early to mid '90s, probably (I vaguely recall playing it with my father around the same time that we played an assortment of DOS shareware puzzle games and roguelikes and a bit earlier than we played Rogue Squadron, which is why it's such a nostalgia trip)
-Adventure/Puzzle/Shooter hybrid, probably top-down
-Had a wizard-like PC that shot enemies with bolts of magic
-Had a lot of skeleton enemies(?)
-Toward the end of the game you got a pterodactyl companion, named Petey or something similar, who was really good at following you around
-When you lost, the PC would scream "Run awaaaaaaay!"

No, it was a more cartoony look than that, and IIRC the combat was live-action move-and-shoot.

There was Hocus Pocus from the early 1990s but that was a platformer.  If you think it was an isometric view like The Immortal, it could be Spellcraft, or The Summoning.  If it's top down could it be one of the PC versions of Gauntlet?

I would suggest "Mystic Towers" as that was an isometric puzzle game. However the enemies are not skeletons nor do you have a pet pterodactyl so I'm thinking it's not that.

Spooky Castle (Subtitled: The Adventures of Kid Mystic). Fairly confident in this. The Summon Pteri (Or whatever he was called, haven't played it for a good long time) spell matches, skeletons were the stock iconic enemies of the game which appeared in the intro (and I believe maybe game-over) cinematic, it was top down and you shot dudes with bolts of magic (which got stronger based on how many orbs you found in a given level) and other spells, it was top-down with some puzzle and RPG elements ("Level up level up level up level up...") and it had voice clips from the player character.

Of course if I'm wrong then whoops.

A village/city management simulation where you send out adventuring parties that bring back loot to your little village. 2d top down vintage graphics. Saw it somewhere a few months ago, probably still in early alpha.

Sounds like it could be Settlers Online or Anno Online.  (they are siblings, both being Facebook-ish games via Ubisoft)
